FAQ

I made a mistake on my submitted data request, can I edit it?

If you made a mistake on your request, please email the relevant Data Access Committee Representative (DAC Rep) and they can edit it for you.

What is a Stage 1 and Stage 2 analyst?

The Stage 1 Analyst is responsible for leading the quality control and imputation of cohorts for the Workgroup’s main GWAS. They are members of the PGC Data Receiving Committee. The Stage 2 Analyst is responsible for GWAS and meta-analysis for the Workgroup’s main GWAS. Both the Stage 1 and Stage 2 Analysts have specific Snellius accounts that are different from their personal accounts. If you do not have one of these Snellius accounts or you are submitting a data access request under an approved Secondary Analysis Proposal, you are not a Stage 1 or Stage 2 Analyst.

Can I request more data later once I obtain the necessary approvals?

Yes, if you’re waiting for your dbGaP approval or the PI approval email for a specific cohort, you can obtain access later by applying for those cohorts specifically through the DAC portal.

How long will it take to get data access?

The PGC Data Access Committee Representative(s) monitor the requests regularly. If you have completed your DAC request correctly in the portal, you will likely have data access in ~1 week. Please note that omitting necessary information or documents in your request will delay your approval.

Is there documentation about computing on Snellius, PGC file formats, and best-practices for analyzing the data?

Yes, detailed documentation compiled by the SURFsara team and the PGC are available. All documentation will be provided to you by email once your data access request has been approved.

What files can I download and not download from Snellius?

You can download summary-level results files, figures and scripts. Note: it is strictly prohibited to download individual-level genetic data from Snellius under any circumstance.

Once I have data access, is it okay to expand my project or use the data for another project?

No, Secondary Analysis Proposals are only for the specific project described. If you wish to use the data for another project, you will need to submit another Secondary Analysis Proposal to the relevant PGC Disorder Workgroup(s). We realize that analytic strategies can sometimes change through the course of analysis. If you find that your plan has significantly shifted course, you should speak with your Data Access Committee Representative (DAC Rep) to determine if the project has changed enough to be considered a new project.

I have specific questions about the process; who do I contact?

Please contact the Data Access Committee Representative (DAC Rep) from the relevant PGC Disorder Workgroup(s).
